• CA-based rice-wheat-mungbean system gave 16 % and 15 % higher wheat and system yield. • This system had 16 % and 6.5 % higher wheat and system yield sustainability than CT. • It improved soil organic carbon and total carbon by 46 % and 56 %, respectively. • It had significantly higher soil N, P, K, S, Zn, Mn and B at 0–5 cm layer than CT. • It led to reduction in methane emission by 83 % and global warming potential by 48 %.
