• Low-dose Na2SeO3 reduces Cd uptake while avoiding Na+-induced membrane damage. • Se alters root cell walls and enhances vacuolar Cd sequestration. • Se application effectively restricts Cd translocation to aboveground tissues. • bHLH39 mediates Se-induced Cd-accumulation suppression by binding to CAD5 promoter.
