• Five Fusarium species were isolated from branch and trunk lesions of cacao. • Fusarium solani and Fusarium decemcellulare were identified as cacao pathogens. • Comparative genomics identified genes potentially linked to fungal pathogenicity. • Pathogenic and non-pathogenic Fusarium showed distinct host-related genomic features.
