• Routine rainfall associated elevated pathogenic risks with DOM inputs, not water deterioration. • DOM inputs coincided with 183% higher pathogen-VFGs-MGEs co-occurrence. • Invasion-related VFG subtypes were enriched in surface water after routine rainfall. • Pathogenic outbreaks were mainly associated with hydrophobic lipid-like DOM. • Catering and entertainment areas showed the strongest rainfall-responsive pathogenic hotspots.
