• PHYLOSPECT detects branch-specific positive selection without likelihood optimisation. • Calibrated false positive rate (FPR = 0.058) under neutral GY94 simulation. • 3.3-fold lower FPR than PAML under multinucleotide mutation contamination. • Five- to ten-fold faster per branch than PAML branch-site Model A. • Complementary to PAML: detects branch-coherent distributed selection.
