• Molecular simulations reveal how cationic side chains regulate PA distribution and H-bond networks in ion-pair PEMs. • Relocating the cationic center enhances local PA enrichment and H-bond connectivity. • Moving the N+ site away from the backbone mitigates backbone plasticization by redistributing PA. • Side-chain engineering primarily affects local PA organization rather than bulk-scale PA aggregation.
