• Coupled DIC and δ13CDIC analysis enabled quantification of carbonate system alteration. • Organic matter degradation dominated the main channel, causing acidification. • Summer phytoplankton production buffered acidification in western bay waters. • Remineralized exogenous nitrogen and nitrification intensified oxygen consumption. • Net carbon dioxide outgassing occurred throughout Sansha Bay in winter and summer.
