• Coherent structures in urban convective boundary layers are examined by LES and SPOD. • Instability shifts flow energy and coherence toward low-frequency, large-scale motions. • Dominant structures evolve from shear-driven streaks to buoyancy-driven, plume-like motions. • Momentum and heat show distinct scale-dependent responses to atmospheric stability. • Low-frequency large-scale motions modulate canopy turbulence, recovering key dynamics.
