• Eleven Fusarium wilt resistant cucumber accessions are identified from 114 accessions. • Four GWAS loci (gFOC1.1, gFOC2.1, gFOC6.1, gFOC6.2) are associated with FW resistance. • Six candidate genes for FW resistance are identified in cucumber.
