• A polysaccharide was extracted from discarded sea cucumber intestines (SCIP). • SCIP exhibited high similarity in chemical composition to SCSP from the body wall. • Both SCIP and SCSP modulated the gut microbiota structure in immunosuppressed mice. • Both SCIP and SCSP suppressed the overactivation of the arginine metabolic pathway. • SCIP demonstrated comparable immunomodulatory potential to SCSP.
