• Leaf color in sponge gourd is closely associated with photosynthetic efficiency, representing an important agronomic trait. An F₂ population was constructed from parental lines with contrasting leaf color phenotypes to dissect its genetic basis, and the research materials and trait selection exhibit important agronomic application value. • Using bulked segregant analysis (BSA), a candidate region of approximately 4.89 Mb was precisely located on chromosome 8. • By combining resequencing and fine mapping, a non-synonymous SNP variation located on the exon of the EXECUTER 1 (EX1) was identified as the key variation. Gene function was further validated using homologous mutants in Arabidopsis thaliana, verifying its roles in regulating leaf coloration and photosynthetic efficiency. • Based on this SNP, the developed functional molecular marker can achieve co-segregation of phenotype and genotype in the F2 generation population. This marker is also used for molecular marker-assisted breeding of the high photosynthetic efficiency trait in sponge gourds.
