• The enantioselective molecular mechanism of ibuprofen biodegradation is unveiled. • Sphingopyxis sp. 550A exhibits an adaptive survival strategy mediated by IS6100. • A constructed microbial consortium eliminates toxic metabolite accumulation. • Sphingopyxis sp. 550A promotes HGT of the ipfABDEFG gene cluster within the microbial community.
