• Recent advances in scRNA-seq, snATAC-seq, spatial transcriptomics, and spatial metabolomics are systematically synthesized with a focus on plant systems. • Emerging evidence highlights cell-type-specific and spatially organized mechanisms underlying plant responses to abiotic and biotic stresses. • Key technical bottlenecks are critically evaluated, including sample preparation bias, resolution–throughput trade-offs, and cross-modal data integration challenges. • Future perspectives emphasize AI-driven integration, plant cell atlas construction, and applications in crop improvement and synthetic biology.
