• Multi-omics reveal a gut-to-brain pathway linking chronic stress to depressive-like behaviors. • Stress-induced gut dysbiosis and SCFA reduction correlate with colonic circadian clock alteration. • Altered colonic clock links to impaired intestinal barrier and elevated systemic inflammation. • Hippocampal neuroinflammation and synaptic gene changes coincide with this peripheral pathology.
