• We developed a mechanism-guided antiviral screening platform based on confocal Raman microscopy (CRM), enabling label-free, quantitative, and spatially resolved assessment of antiviral candidates at the single-cell level, overcoming the trial-and-error paradigm inherent in conventional early-stage drug discovery and establishing CRM as a rapid, mechanism-informed tool for prioritizing antiviral leads and accelerating preclinical development. • The platform facilitates subcellular pharmacodynamic mapping by directly correlating virus-induced morphological alterations with spatially resolved biochemical distributions of lipids, nucleic acids, and proteins, thereby yielding mechanistic insights into antiviral drug action. • Using this CRM-driven strategy, the antiviral agent α-linolenic acid (ALA) was identified through its demonstrated capacity to restore cellular homeostasis during influenza A virus infection. • CRM was further extended to ex vivo lung tissue analysis, allowing high-resolution evaluation of alveolar architecture and pulmonary surfactant (PS) composition in influenza-infected murine lungs.
