• LiDAR-derived metrics well characterise aquatic ecosystems in forested catchments. • Forest horizontal and vertical structure affected macroinvertebrate species composition. • At local spatial scales, LiDAR metrics were related to stream habitat structure. • At catchment scale, LiDAR metrics were associated with water chemical structure. • The effects varied between two catchments with different disturbance history.
