• EEQ in Inner Mongolia shows a slight but clear improving trend with pronounced spatial heterogeneity over 2000–2020. • Seventeen natural and human factors are integrated to assess EEQ impacts. • XGBoost-SHAP framework identifies critical thresholds of key driving factors. • Nonlinear, threshold-dependent mechanisms underlying ecological changes are revealed.
