• The C4 canopy released NH3 all season while C3 crops absorbed it as seedlings. • Photorespiration was the primary cause of NH3 emissions from C3 plant canopies. • Phenylpropanoid metabolic pathway dominated NH3 emission from C4 plant canopies. • Nitrogen fertilization regulated photorespiration to affect canopy NH3 emission.
