• Phylogenomic and population clustering analyses supported eight population clusters in both lizard taxa (Tropidurus hygomi and Glaucomastix abaetensis/itabaianensis) • Spatial genetic structure showed high phylogenetic concordance between codistributed lizard taxa. • Demographic reconstructions and niche modeling showed synchronous population dynamics in these lizards during late Quaternary • River barriers, sea-level changes and coastal dynamics shaped parallel evolutionary histories in these lizard taxa. • Population lineages highlight evolutionarily distinct units for conservation in these threatened species.
