• DEGDB inhibits osteogenic differentiation of bone marrow mesenchymal stem cells at non-cytotoxic concentrations. • Bioinformatics and machine learning identify MMP3 as a key target of DEGDB in osteoporosis. • DEGDB activates NF-κB signaling and upregulates MMP3 at both transcriptional and protein levels. • Molecular docking and dynamics confirm stable DEGDB-MMP3 binding with high affinity. • First evidence linking DEGDB exposure to bone disruption via the NF-κB/MMP3 axis.
