In the context of global environmental change and planetary boundary pressures, leveraging digital transformation to enhance marine fisheries ecosystem resilience (MFER) is an urgent priority for sustainable ocean governance. Grounded in a complex adaptive systems perspective and the multi-level socio-technical transition framework, this study examines how digital economy development influences MFER. Using panel data from coastal provinces (2011–2020), we employ two-way fixed effects models with comprehensive robustness checks. The results demonstrate that digital economy development significantly enhances overall MFER, with findings that remain robust across dynamic panel regressions, instrumental variable approaches, and difference-in-differences designs. A notable theoretical contribution emerges from dimensional analysis: digital economy development most strongly boosts social resilience, followed by ecological resilience, while having no significant effect on economic resilience. Mechanistically, this research identifies three knowledge-innovation pathways through which digital transformation operates: environmental governance enhancement, industrial structure upgrading, and innovation capacity building. Importantly, we reveal a previously overlooked dynamic—while environmental governance and innovation capacity serve as significant mediators, industrial upgrading operates through a suppressor indirect path, thus refining existing theoretical frameworks. Further, heterogeneity analysis indicates that the effects are stronger in southeastern coastal regions characterized by advanced economic development, superior innovation capacity, and enhanced digital infrastructure. Quantile regression reveals a U-shaped marginal effect across resilience levels, with stronger impacts in both low-and high-resilience contexts. Further analysis shows that policy adaptability significantly moderates this relationship, and threshold regression identifies a critical institutional threshold beyond which resilience gains are amplified. These findings offer important insights for marine ecological conservation, the development of a “blue granary,” and the pursuit of sustainable development, particularly in the context of promoting China as a maritime power and implementing land-sea coordination.
