• Agent-based models can simulate a variety of sampling designs for mussel populations with unknown spatial distributions. • Catch-per-unit-effort from qualitative timed searches was unreliable due to variability when mussels were dense or clustered. • Simple random and transect sampling estimate population characteristics well but need a high level of effort for rare species. • Adaptive cluster sampling is efficient for rare mussels but the level of effort required is high to complete an ACS protocol.
