• IDNA and eDNA serve as parallel archives of microbial life and death. • IDNA–eDNA divergence is highest in cold–dry sites and converges in warm–humid sites. • EDNA exceeds 50% of total DNA in extreme cold–dry Tibetan Plateau soils. • Aridity and soil texture are the primary factors for the eDNA pool. • Fungal iDNA and eDNA are more sensitive to soil texture than prokaryotes.
