• High-performing CMIP6 models were selected for the Yangtze River Basin (YRB). • Heatwaves, heavy rainfall, and prolonged wet spells intensify under warming. • Waterlogging substantially increases projected wheat yield losses in the YRB. • Middle and lower basin regions show the greatest future production risks. • Waterlogging representation dominates uncertainty in projected wheat yields.
