• Natural field selection under huanglongbing (HLB) pressure identified resilient early-season sweet orange genotypes. • Genomic analysis uncovered hidden diversity: Hamlin-type vs Parson Brown-type trees. • Two promising lines, R20T30 and R21T36, showed stable yield, canopy vigor, and juice quality. • The dSNP-enriched genes highlight roles in immune signaling, stress response, and defense. • Field survival indicates multi-mechanism HLB tolerance resulting from complex molecular processes, not pathogen exclusion.
