• ECC isolates co-harboring blaIMP-8 and mcr-9 from sterile sites underwent WGS. • MDR gene clusters are conserved across epidemiologically distinct ECC isolates. • MDR cassette showed >99.9% identity to pEC-IMPQ over 42 kb with only 4 SNPs. • All isolates were colistin-susceptible despite mcr-9 carriage, suggesting latency. • Genotype-phenotype discordance may lead to underestimation of mcr-9 prevalence.
