• Our study identified three genetically distinct lineages of R. sapporensis in China, with boundaries aligned with the Qinling‑Huaihe line and Yunnan‑Guizhou Plateau. • Isolation by distance (IBD) and climate-mediated isolation by resistance (IBR) synergistically structured genetic divergence R. sapporensis across its distribution range. • Divergence between the NO and CE lineages occurred at ∼ 142.9 ka, followed by the origin of the SW lineage at ∼ 14.8 ka. • Low genetic diversity coupled with projected habitat contraction under global warming highlights urgent conservation needs for this montane-specialized insect.
