• Horizontal gene transfer (HGT) was analyzed from metagenomic data categorized into six environments. • HGT rates varied significantly by habitat, with aquatic systems exhibiting higher frequencies. • Freshwater HGT frequencies correlated positively with the upstream-to-downstream gradient. • HGT contigs carried antibiotic resistance genes at 3.6-fold higher abundance than non-HGT contigs.
