Diaporthe is a taxonomically complex genus that includes pathogens, endophytes, and saprobes associated with diverse plant hosts. Diaporthe sojae is historically linked to soybean diseases, but individual isolates may occur in other host contexts; strain J-7 was obtained from citrus. Publicly reusable, high-contiguity assemblies with detailed isolate-level annotations remain limited. Here, we assembled and annotated the genome of the citrus-derived J-7 isolate and established a comparative framework using three citrus-associated Diaporthe genomes. The final assembly comprised 11 scaffold-level sequences containing no ambiguous-base gaps, with a total size of 59.22 Mb, a scaffold N50 of 8.27 Mb, a mean GC content of 52.30%, and 99.3% complete BUSCOs. This scaffold-level assembly should not be interpreted as chromosome-level or telomere-to-telomere. A total of 16,876 protein-coding genes were predicted, and 96.66% had sequence-similarity matches in the NR database. Functional annotation identified candidate host-interaction-related gene sets, including carbohydrate-active enzymes, an operationally defined secretome containing predicted effectors, and sequence-similarity matches to PHI-base. The comparative dataset comprised D. citri NFHF-8–4, D. citriasiana ZJUD30, and D. citrichinensis ZJUD34. Pairwise MCScanX analysis identified 142, 540, and 980 cross-genome collinear blocks, respectively, with non-redundant syntenic spans of 56.52, 55.62, and 58.04 Mb in J-7. The J-7 assembly and annotation provide a high-contiguity genomic resource for a citrus-derived D. sojae isolate. The functional assignments are sequence-based predictions, and the comparative design aligns the structural analysis with the experimentally supported citrus context of J-7.
