• Melatonin confers genotype-dependent drought protection in citrus. • Tolerant citrus couples stronger antioxidant defense with rhizosphere fertility gains. • Melatonin markedly restructures bacterial and fungal networks in tolerant rhizospheres. • Putative keystone taxa distinguish tolerant and sensitive citrus responses to melatonin. • Internal priming and rhizosphere reprogramming jointly underpin drought resilience.
