• Homarus americanus was experimentally challenged with Vibrio splendidus. • RNA-seq revealed 1250 DEGs following Gram-negative bacterial challenge. • More than 70 stress- and immune-related genes were differentially expressed. • Differentially expressed key immune genes included ALFs, SAA-like, and lectins. • Distinct ALF and lectin responses suggest a specialized immune defence in lobsters.
