• Residual viable microorganisms and exogenous DNA represent key biosafety concerns in HMO biomanufacturing. • Complex fermentation matrices remain a major obstacle to rapid and reliable on-site analysis. • Emerging biosensors are transforming viable-cell detection beyond traditional culture-based approaches. • Programmable nuclease technologies, including CRISPR/Cas and Argonaute, improve the accuracy of residual DNA monitoring. • The convergence of biosensing, POCT, and artificial intelligence is enabling intelligent and traceable quality control for HMOs.
