• Saline–freshwater rotation altered the timing of root-zone salt accumulation. • Early saline-water application reduced tomato growth rates and yield formation. • The two-freshwater-our-saline-two-freshwater schedule delayed major salt stress. • Final freshwater irrigation reduced residual salinity in the sampled root zone. • Morphological traits mediated the water–salt effects on tomato yield formation.
