• Soil acidification exacerbates and wheat yield sharply decline with long-term application of SCU. • Compositions of C, N and S cycling functional genes were significantly different. • SCU promoted processes of C degradation and sulfite oxidation but reduced C fixation, organic N metabolism, and nitrification. • Wheat yield was mainly regulated by soil pH and fertilizer type.
