• An integrated climate-hydrology-salinity framework is established. • A physically-constrained spatial uncertainty framework is developed. • Future runoff decreases significantly during summer and autumn. • Mid-estuary zones exhibit localized higher sensitivity to runoff alterations. • Extreme 2100 droughts extend the 0.5 psu frontier by 1.46 km under strict 95% CI.
