• One lime application and annual micro-fertilizing continuously lowered rice Cd. • Soil available Fe, Mn, and Zn were increased without posing an ecological risk. • Soil enzyme activities were not inhibited after 4 years of micro-fertilizing. • Micro-fertilizers preserved microbial α-diversity and altered community structure.
