• The genus Orestias is subdivided into three divergent clades: the Northern clade, the O. agassii species complex and the Lake Titicaca radiation. • The initial divergence of the genus was at 4 Ma, while each clade is relatively younger (1.2–0.3 Ma). • The O. agassii species complex, the most widespread clade, with a dispersal route from north (Mantaro) to south (Chile). • The O. agassii species complex can be subdivided into nine genetics group. • The O. agassii species complex shows an isolation-by-distance pattern due to ecological preference and low vagility.
