• Three key findings reframe Lake Taihu N:P as a stoichiometric × spatial product. • FL and PA carry distinct P-currency genetic potential: pstSCAB vs phoD/ugpQ (F_fraction = 188–935). • PA harbours the genetic potential for a consistent N-cycle hotspot (nifH PA/FL = 1.8–5.0 ×), across all N:P levels. • Synechococcus shifts niche between FL (N:P = 23) and PA (N:P = 40). • phoD-anchored Bacteroidota guild is a new PA-targetable candidate management lever.
