• Soil available nitrogen and pH were key edaphic factors linked to quality variation. • Actinomycetota and Arthrobacter dominated the unique microbiome in authentic area. • Up-regulation of 4CL, F3H, FLS genes correlated with higher bioactive flavonol level. • Under alkaline soil, soluble sugar inversely correlated with flavonoid content. • Soil, microbes and genes collectively enhanced metabolites accumulation in geo-herbs.
