• A novel framework integrating naturalistic stimuli with multimodal physiological recordings for classifying MDD and GAD. • The emotional naturalistic stimuli paradigm effectively elicits disorder specific physiological patterns in MDD and GAD. • Early fusion of eye-tracking, heart rate variability, and electrodermal activity achieves best classification performance. • EDA responses to fear stimulus are the most significant contributors to differentiating MDD from GAD.
