• Selected and wild cockles had similar outcomes and lower M. cochillia prevalence and mortality than the naïve strain. • Sixteen SNPs differentiated resilient from naïve cockles, sugesting their use in marker-assisted selection. • A SNP in E3 ubiquitin ligase HERC4 showed allele frequency shifts in all strains, suggesting selection after exposure. • STRUCTURE and DAPC showed clustering by strain and exposure status, supporting the genomic basis of resilience. • A single multiplex SNP panel can identify resilient cockles without requiring parasite exposure, supporting selective breeding.
