• Subsurface fertilization (SF) boosted yield by enhancing soil NH4+-N and alkaline N. • SF practices at 7.5 cm significantly mitigated seasonal CH4 and N2O emission. • SF practices decreased the soil methanogens to methanotrophs ratio. • Global warming potential reduced as fertilization depth varied from 0 to 7.5 cm. • SF practices at 7.5 cm would be more beneficial in minimizing GHGI and CF.
