• A partitioned design strategy-based topology optimization method for manifold microchannels heat sink is proposed. • Topology optimization of manifold microchannels was conducted considering the uneven flow distribution characteristics. • The PEC values of topology-optimized structures reach up to 1.52 compared with inline pin fins structures.
