• OsPHT2;1 is a Cd-responsive gene that negatively regulates Cd tolerance and grain Cd accumulation in rice. • Knockout of OsPHT2;1 triggers a systemic P-starvation signal mediated by OsPHR2 and OsPHO2 under physiological P conditions. • The intensified shoot-to-root signaling in ospht2;1 mutants coordinates the transcriptional repression of root Cd transporters (OsNRAMP5 and OsHMA3). • Haplotype analysis identified Hap1 as an elite variant of OsPHT2;1 for breeding low-Cd rice without yield penalties.
