• We used two birth cohorts to examine distinct exposure windows to phthalates. • By stratifying by atopy, we investigated phenotypical associations. • Pre- and postnatal phthalates were positively associated with non-atopic asthma. • Pre- and postnatal phthalates showed non-linear associations with atopic asthma. • There was little evidence of association with other allergic outcomes.
