• Mito- and nuclear-genomic reconstructions support the existence of six extant flamingo species grouped into two well-defined clades within the Phoenicopteridae. • Time-calibrated phylogeny reveals rapid Plio-Pleistocene radiation of flamingos, beyond approximately 4 Mya. • Comprehensive introgression analyses reveal widespread signatures of historical gene flow among flamingo lineages, with some signals likely reflecting introgression predating extant species diversification. • Demographic analyses show that Pleistocene climatic oscillations shaped long-term population trajectories and contributed to present-day patterns of genomic diversity across flamingo species.
