• Escherichia coli pathogenicity was evaluated using virulence genes and C. elegans assay. • Anaerobic digestion reduced the overall microbial risk of E. coli. • PFR outperformed CSTR in E. coli inactivation and pathogenic risk reduction. • The surviving E. coli isolates in the AD effluent has higher pathogenicity. • Virulence factor gene profiles were associated with pathogenic phenotypes.
