• Rubber-based agroforestry systems can enhance soil carbon sequestration in the tropics. • Macroaggregates (0.25–2 mm) are the primary source of SOC in rubber plantations. • Intercropping with arboreal crops increases the proportion of large and macroaggregates. • Aggregate stability and mineral content are the most significant factors influencing SOC variation. • Rubber tree-arboreal agroforestry are recommended for sustainable rubber plantation management.
