• Sequential operation supported CO fermentation by an adapted microbiome. • Later stages showed improved CO consumption and caproate production. • YE-supplemented stages reached caproate net production up to 15.6 mmol/L. • PICRUSt2 predicted anaerobic CO oxidation mainly in Clostridium. • Reverse β-oxidation KOs were distributed across several dominant genera.
