• The work uncovers a novel, hierarchical regulatory layer in ABA signaling where SnRK2 and MLK kinases synergistically but independently control FREE1, with MLK-mediated phosphorylation playing a dominant role in regulating FREE1's nuclear function and ABA response. • Our findings unveil a novel regulatory layer of ABA signaling and establish a framework for understanding the synergistic action of SnRK2 and MLK kinases.
